What does it mean when a written pattern says “work each set of stitches together”? How do you do this??

Really just giving the directions:
“Then repeat rows 2 to 7,…” is enough information.
When you do that you’ll also be "…working each set of stitches twice"
So just do the repeat rows as given and you’ll be fine.

AHA! It worked! I think this pattern was maybe badly written (confusing).

I think this was just trying to tell you that having done short rows, you will have worked across the sts twice.
